The "percussion" in this song consists of one track of shaken tambourine, distorted and looped throughout the song, and one track, also distorted in Garageband, in which Thom struck the metal bottom of an effect pedal on the backbeat. The "noise manipulation" involved turning on Garageband's monitor while recording, thus making the laptop a source of both audio input and output. This created a high-pitched feedback that could be manipulated in real time with Garageband's effects (here, rhythm-based effects like flange and tremolo are used).
